Born in Norwich on November 18, 1807, he was educated at Norwich Grammar School and later trained for the Congregational ministry at Highbury College, with further study through University College London. He served as a minister in Windsor before moving into London religious life and letters.
He became especially known as a historian of English Christianity and Nonconformity. Alongside preaching and pastoral work, he wrote widely on church history, religion, and society, producing books that ranged from studies of the Reformation and English religion to memoir and cultural commentary.
Stoughton died in London on October 24, 1897. He is remembered both as a minister and as a careful, prolific writer whose work helped document the traditions and personalities of English dissent.
